Doing something puppy hates, but has to do done without making a negative experience?

Ok, the title is probably confusing but I didn’t know how else to phrase it. How do you guys suggest going about something that the puppy hates having done without ruining the experience completely?

For example, my pup has to have eye drops twice a day for a week but she’s started going crazy when we try to put them in – lying on her back, tail between her legs, snapping etc. I can’t just not put them in, but I also don’t want her to be a pain if anyone tries to hold her head/muzzle on future, I’m worried that this negative experience is going to make her even more head shy than she already is?

For info, she’s a 6m border collie.
